Here's Everything That Happened Before NieR: Automata Ver1.1a Episode 13
NieR: Automata Ver 1.1a Episodes 9 through 12 were aired in one go and picked up from where Episode 8 ends.
In Episode 9, communication was lost with 9S. He was also shown acting alone and encountering a unit that looked like A2.
He found the unit in a dilapidated building situated in the Flooded City. Meanwhile, 2B was desperately looking for 9S, who remained untraceable.
2B sent a stress message to Commander White and informed her about the high possibility that 9S was kidnapped during his mission.
As such, she requested the Commander to authorize a search squad.
White informed 2B via 6O that all search squads are on Bunker duty. 2B embarked alone at the target location along with the Pods.
Finally, she arrived at an abandoned building, which was Adamās Copied City.
There, she was confronted by Adam who had abducted 9S. 2B commanded that Adam reveal the whereabouts of 9S.
However, Adam had other plans in place, and so, a battle ensued between Adam and 2B.
Throughout the fight, 2B stressed that Adam must release 9S. As the confrontation escalated, Adam revealed a badly wounded 9S.
Adam announced how he wanted to reach the depth of humanity that no longer exists.
He added that machine lifeforms are in a connected network and are invincible.
2B appeared disinterested in Adamās ramblings about humanity and machine lifeform.
Later, 2B and the Pods managed to overtake his Copied City. And that meant that Adam was just one step closer to his death.
Adam embraced his destiny and prepared for 2B's fatal assault. However, just as the attack was about to strike, his twin brother, Eve, emerged and inadvertently took the devastating blow from 2B's blade.
Elsewhere, 2B successfully rescued 9S. He was decommissioned and sent back to the Bunker for body repairs and data overhaul.
After Eveās death, the Hypothesis: Machine lifeforms in the region started to weaken.
Until the completion of 9Sās repairs, 2B and Pod 153 were tasked to destroy Adam.
The Command wanted to take down Adam before he creates a new network.
2B was given Adam's coordinates and the Command was certain that 2B and the unit will find him at the location.
At the location, multiple hostile machine lifeforms were detected. Suddenly, a machine lifeform appeared before 2B.
Before 2B could take it down, she realized it was 9S. He revealed that he hacked into the machine lifeform from the Bunker and was controlling it.
He informed 2B that he will break into the factoryās systems and secure a route to get them out of there.
Unfortunately, Adam was unstoppable and managed to construct a new machine lifeform network. Adam was presumed to be at the core.
Soon, a Goliath-class machine lifeform emerged and started a hostile rampage.
While 2B and the rest of the unit were in pursuit of Adam, Command issued a directive for all YoRHa soldiers to intercept the enemy machine lifeforms.
Meanwhile, a fresh unit of machine lifeforms assailed the group, and these newcomers proved to be unbelievably resilient.
Toward the end of Episode 11, 9S successfully hacked into Adam.
Then the first half of Episode 12 showcased the end of the final battle with Adam and Eve.
This battle would have a deep impact on the outcome of the war.
Meanwhile, the second half of the final episode focused on the events two hours before the fight against Adam.
